Trying to understand the Compare Folder option

Hi, I'm using NoClone 2010 Enterprise Edition 4.2.25.0 and trying to replicate the functionality of Search Area/Search Target of older NoClone versions. That is, I'm trying to compare 2 major directory trees, 1 is my current working area which has several branches of work, 1 my back-up area with several back-ups over time. I want to run NoClone over both major trees without NoClone finding repeats in 1 tree (the working copy) as I don't want to delete anything from that area. Smart marking by directory does work but it's not very effient and I have millions of files and Tb of data to go through.
I've read through the help file and looked all over the new NoClone website, classic website and both newer forums (support.reasonablesw.com/forums; discuss-duplicatefilefinder.noclone.net) without gleaning any helpful advice (Master directory gets mentioned but doesn't work for me), even a major session of experimentation hasn't helped. It looks like "Compare folders" is probably the best way to do it but it's not the same and I can't determine what "Duplicates in" "Any sets", "Both sets" "Both sets & file set 2" actually do and they don't get mentioned anywhere that I've found.
My questions are this: Where is "Compare folder" explained? How can I do search target and area in the most recent version of NoClone?
Overall NoClone is a great piece of software but it's documentation and website hasn't kept up with the newer version's design and features.
