Problem with Sub Directories

Hi, I'm having an interesting problem. Scanning 900GB of files, resulting in finding ~500GB of duplicates. Marked and deleted. Rescanned the ~400GB, no matches. However, I go into a deep subdirectory and find 1 folder that has <200 files and many duplicates. I scan just that directory and find all the duplicates. At this point, I don't mark. I go a few directories above, rescan and again, no matches. If I go back to the 1 folder, it finds the duplicates just fine. It is weird ... as it seemed to work great for a lot of files (900GB) in the same directory structure.
