How to compare 2 different sets of files ?

Assume I want to compare two directory trees:
D:\aaa\
and
D:\bbb\ccc\
Duplicates should only be listed if (at least) one twin is in the first directory tree and (at least) another twin is in the other dir tree. How do I specify that ?
Which one is the "master folder" ?
Do I have to add both directories to the lower entry field or only one ?

You can add the first path in "add more path" and the lower path to "compare against master files"
Thus duplicate files, which appear in both sides or in the path of "add more path" will be uncovered.
