Compare to Master folder not Working

There is virtually no documentation available on this. I am going by the assumption that files in the target folder (top box) are compared to files in the master folder (bottom box). Only if they match are they placed in the result box (right side). However, I am seeing many files from the master folder with no match in the target folder in the output.
